I use Sun Microsystems' VirtualBox to emulate a Windows 2000 system on my Linux computer and Wine (which is not technically an emulator, but hey) to run Windows applications on Linux.

I use VBA for GBC/GBA and Gens+ for Genesis/Master System and Sega CD.

Also, I use parallels and wine, but yeah, they aren't really emulators.

Game Boy(Color and Advanced):  VisualBoy Advance
N64:  Project 64

SNES: Snes 9x, ZSNES, or BSNES (Depends on what I feel like using)
GBA: VisualBoy Advance 1.7
Genesis/Megadrive/32X/Sega CD/Sega Master System/ Sega Game Gear: Kega Fusion ( I also use Gens on rare occasions for Genny games.)
Arcade:MAME
NES: Virtua NES

Hmm….
here is a good one

DS: iDeaS
Wii: Dolphin

Dolphin is also a gamecube emulator, It can only play few Wii games, like Brawl, Other than that, it is your basic emulator.
