Granted. There is now a major gap in Pokemon levels that make it hard on the first time around, but as your Pokemon get stronger, so do HIS.

I wish that there was no Hail in the Red fight in HG/SS.

Granted. It is called "Hail", and every turn, a non-Ice type gets pelted with hail.

I wish that Castform transformed during a Sandstorm or Fog.

Granted. Every Pokemon knows it, and it's their only move. Even ones that only have one move (Ditto, Smeargle, Unoun, etc.) only have Weather Ball.

I wish that Mewtwo inherited Mew's ability to learn any TM or HM.
